Other 2 very precious tools are  -  SERP parser  / link  /- it parse your keyword positions and make a simple table with it. And about bad links to you - it's very usefull and can keep you from negative SEO  - Monitor Backlinks / link /.

I use SEO Spyder /link/, an amazing flexible and full with functionalities  seo tool. It looks like Screaming Frog a little, but it has a  lot more filters and options  - so in fact it make deep on-site analysis. I know personally the developer of this software and I recommend him some features.  He is very open minded and we discuss how to make this soft really best! That's it :)
